1,4-Naphthoquinone wordt gebruikt als een sterke dienophile in Diels-Alder reactie. Het wordt ook gebruikt als een voorloper van de anthroquinone en 5-nitro-1,4-naphthalenedione, die vindt toepassing bij de voorbereiding van aminoanthroquinone en wordt ook gebruikt als kleurstof voorloper. Het is een fundamenteel onderdeel van Vitamine K.
